My computer crashed recently and I am working on a backup laptop. I already have an Ubuntu VM installed in this one. So I was wondering, can I submit my psets using the Ubuntu VM instead of the Appliance?
Yes, as long as you still have the work for the psets. I submitted from my own Linux Mint 17.1 KDE partition (and not from the appliance) and it worked fine.
You can submit using whichever OS suits you but only for submitting. If you plan on attempting psets and utilising the Check50 feature which is used to mark psets, the appliance is needed.

No, in fact you don't need to. I'm not using the appliance and I'm working from my Linux Mint 17.1 KDE partition. See: cs50.stackexchange.com/questions/1459/… – pythonhax Jan 13 '15 at 16:27
