$ echo "#includedir /etc/sudoers.d" | sudo tee -a /etc/sudoers
in a terminal tab, and restarting all terminal sessions, by right-clicking inside a terminal and choosing Restart All Terminal Sessions. Then, try executing the apache50 ...
UPDATE 24-Dec-2016: As of IDE version 94, this has been fixed.
Suspect some cloud9 change. For the "more comfortable", a patch is needed in apache50 script. You need elevated permissions. (I used sudo vi /usr/bin/apache50)
change line 21 in /usr/bin/apache50 from
apache="sudo -S -u www-data service apache2"
apache="sudo sudo -S -u www-data service ...
In Linux you can do:

I don't use Windows, but I believe it uses set instead of export.
NB: If you want to be able to compile your psets without installing the appliance or the cs50 library, you can do this:

The root cause is a Cloud9 change, github bug to track here: https://github.com/cs50/ide50/issues/27
DinoCoderSaurus's workaround should work until they update the cs50 ide.
Also: you should learn to use vi!
Simple steps for this case:
$ sudo vi /usr/bin/apache50
press 'i' to enter Insert mode
make your changes (using the arrow keys to navigate)
The VirtualBox version of the appliance currently has an issue with the gedit install. Staff are aware of it and are working on a fix.
In the meantime, run this:
sudo apt-get update
sudo apt-get install --reinstall gedit
That should get it up and running again.

I wrote a small BASH script for setting up the appliance programs into existing Ubuntu OS. This script i had wrote, specially to configure my own Ubuntu 14.04 but will work for Raspberry Pi 2 Ubuntu Edition and 13.10(Server Edition) also.

I have only installed the cs50 c library so far but it seems to work.
If installing the rest of the software works as well as the c library an .iso / .img file seems like overkill.
The C libraries used by CS50 are all included in a default installation (std*.h, string.h, ctype.h and so on), except cs50.h of course, which you can find instructions on how to use and download and install here. Here's the getting started page for Clang where you can find instructions on how to set-up as well as links to downloads.
